An Updated Catalogue and Review of Afrotherian (Afroplacentalia) Mammals in the Amathole Museum Collection, Eastern Cape Province, South Africa

- Description: The Mammalogy Collection of the Amathole Museum is one of the most comprehensive mammal collections in Africa, with a specialisation in southern African fauna. It was accumulated over almost 100 years, in some instances from areas that no longer support sustainable populations of wildlife. The collection, therefore, is irreplaceable. A museum collection is only as good as its accessibility to students and researchers for it to perform its functions as a biodiversity archive. Accessibility, in turn, depends on up-to-date taxonomy and classification; good curation practices; public awareness of the collection; and electronic access to the details of the collection’s composition. The higher-level taxonomy of the Class Mammalia has undergone extensive changes since the adoption of molecular systematic techniques. Phylogenetic reconstructions based on large DNA sequence databases consistently group placental mammals into four superorders: Laurasiatheria (carnivores, bats, ungulates, whales); Euarchontoglires, a super-clade that includes primates (apes, monkeys and allies), rodents (mouse, rat and guinea pig), lagomorphs, (rabbit and hares), dermopterans (flying lemurs or colugos) and scandentians (tree shrew); Xenarthra (armadillos, anteaters, sloths), and Afrotheria (elephants, sea cows, tenrecs, aardvarks, sengis, golden moles, hyraxes). New relationships have been recognised that have required the erection of new taxonomic groups. Most of the Amathole Museum mammal collection was assembled and accessioned long before this new system was devised, and I undertook this project to begin the re-organisation of the collection according to the new information. I conducted and audit and inventory of all specimens of Afrotheria, or the mammals of African origin, housed in the Amathole Museum collection. I photographed the specimens and corrected and updated their taxonomic details. As we now live in an age of digital information, natural history collections need to be available online to extend public access. Specimen details were entered into Excel files, and their localities were mapped. This kind of information has the possibility of transforming biological curricula to include more authentic and inquiry-driven educational experiences. - Description: Observations of the redshifted 21 cm HI line promise to be a formidable tool for cosmology, allowing the investigation of the end of the so-called dark ages, when the first galaxies formed, and the subsequent Epoch of Reionization when the intergalactic medium transitioned from neutral to ionized. Such observations are plagued by foreground emission which is a few orders of magnitude brighter than the 21 cm line. In this thesis I analyzed data from the Donald C. Backer Precision Array for Probing the Epoch of Reionization (PAPER) in order to improve the characterization of the extragalactic foreground component. I derived a catalogue of unresolved radio sources down to a 5 Jy flux density limit at 150 MHz and derived their spectral index distribution using literature data at 408 MHz. I implemented advanced techniques to calibrate radio interferometric data that led to a few percent accuracy on the flux density scale of the derived catalogue. This work, therefore, represents a further step towards creating an accurate, global sky model that is crucial to improve calibration of Epoch of Reionization observations.

- Description: Herein, we propose novel quinolones incorporating an INH moiety as potential drug templates against TB. The quinolone-based compounds bearing an INH moiety attached via a hydrazide–hydrazone bond were synthesised and evaluated against Mycobacterium tuberculosis H37Rv (MTB). The compounds were also evaluated for cytotoxicity against HeLa cell lines. These compounds showed significant activity (MIC90) against MTB in the range of 0.2–8 μM without any cytotoxic effects. Compounds 10 (MIC90; 0.9 μM), 11 (MIC90; 0.2 μM), 12 (MIC90; 0.8 μM) and compound 15 (MIC90; 0.8 μM), the most active compounds in this series, demonstrate activities on par with INH and superior to those reported for the fluoroquinolones. The SAR analysis suggests that the nature of substituents at positions −1 and −3 of the quinolone nucleus influences anti-MTB activity. Aqueous solubility evaluation and in vitro metabolic stability of compound 12 highlights favourable drug-like properties for this compound class.

- Description: A series of heteroleptic mixed ligand complexes of some alkyl substituted thiourea, tetramethyl thiuram disulfide and 1-cyano-1-carboethoxy-2,2 ditholate of Zn(II) Cd(II) and Hg(II) have been synthesized by stoichiometry reactions of the ligands with respective metal salts. They have been characterized with analytical and spectroscopic techniques. Seven out of the 19 complexes synthesized are pyridine 2, 2 bipyridine and 1, 10 phenanthroline adducts of dissopropyl parent adducts of Zn(II) and Cd(II) complexes. All the complexes are proposed as four coordinate except the pyridine adducts, 2, 2’ bipyridine and 1, 10 phenanhroline adducts that are proposed as five and six coordinate respectively. All the complexes are solid, air stable and moisture stable for a many months. They are not soluble in common organic solvents but partially soluble in coordinating solvents like DMF and DMSO and due to their insolubility problems all attempts to grow single crystal of the complexes proved abortive. The complexes gave respective metal sulfide on thermal decomposition in TGA and this makes them to be potentially useful single source precursor for the synthesis of metal sulfide. All the complexes were invariably thermolysed in HDA to synthesis a series of HDA-capped ZnS, CdS and HgS nanoparticles. The optical properties of the nanoparticles reveal that they are all blue-shifted from the absorbance edge and this confirms quantum confinement of the nanoparticles. The transmittance electron microscope showed that the nanoparticles are in nanodimension. ZnS nanoparticles from the pyridine adducts gave HDA-capped ZnS nanoparticles with a mixture of hexagonal and cubic phases while the HDA capped CdS from the 2, 2 bipyridine and 1,10 phenanthroline gave anisotropic nanoparticles. The sizes of the CdS from the 1,10 phenanthroline adducts were also found to be biggest while CdS nanoparticles from 2,2 bipyridine adduct were also revealed to be bigger than the particle sizes obtained from the parent complex, (1-cyano-1 carboethoxyethylene-2,2-dithiolato- κ,S’S)-bis(N, N’-diisopropylthiourea -κS)cadmium(II). ZnS and CdS polymer encapsulated nanocomposites were also synthesized using a solution casting method. The polymers employed were; Polymethyl metharcrylate (PMMA), Poly(vinly alcohol) (PVA), and poly vinyl pyrrolidone (PVP). The structural and thermal properties of the pure polymers and the respective nanocomposites were investigated. It was observed that the ZnS/PVA and CdS/PVA were the most thermally stable composites when the thermal stability of the pure polymers were compared relative to the nanocomposites using data obtained from thermal decomposition results of the TGA.

Squid caught in spring matured at a smaller size than squid caught in autumn and at successively smaller sizes from west to east across the Agulhas Bank. Size at maturity was highly variable especially in males where “sneaker males” were evident in both seasons. Length-to-weight linear regression revealed significant differences between maturity stages and between sexes. Females demonstrated steeper length-to-weight regression slopes than males in the peak-breeding seasons. Aspects of squid biology pertinent to fishery management were highlighted as well as potential areas where research should be directed in order to develop future stock assessment models.

Assessment of the effect of Goukamma Marine Protected Area on community structure and fishery dynamics

- Description: This study presents a detailed investigation into size, density and community structure of temperate marine reef fish in the medium-sized Goukamma Marine Protected Area (Goukamma MPA) and adjacent fishing grounds on the south coast of South Africa. The oceanographic conditions, the spatial distribution of the benthic community and the prevailing fishing effort are also described. Life history traits and per-recruit (PR) models for the principle target species, roman (Crysoblephus laticeps) are compared between the protected and exploited area. From the study results, various strategies are proposed for the use of MPAs in the conservation and management of linefish species along South Africa’s south coast. The distribution and topography of reefs in the protected and exploited sections of the study area were found to be comparable. Atmospheric pressure ranged from 992 to 1,032 mb, being significantly lower in summer. Wind speeds ranged from 0.7 to 71.3 km/h. Water temperatures ranged between 9.0 and 22.2 ºC and turbidity between 0.3 and 45.8 NTU. Water temperature and clarity were uniformly low in winter. In summer the water was generally warm, clear and stratified, with a thermocline at around 20 m, although intermittent upwelling events caused water temperature to decrease and clarity to deteriorate. Current speeds ranged between 0.11 and 2.59 km/h and were significantly higher in spring and autumn. Easterly currents prevailed in spring, summer and autumn and westerly and southerly currents in winter. Hake (Merluccius capensis), various resident reef fish and kob (Argyrosomus japonicus) were most frequently targeted by the local linefishery. A significant amount of illegal fishing was found to occur in the protected area. Fishing effort was found to be highest around the border of the MPA (2.7 boats/km²) and lowest in the core of the MPA (0.2 boats/km²). If law enforcement remains poor it may be necessary to adapt the management strategy to extend the reserve, thereby mitigating against illegal fishing and ensuring a core area of no exploitation. Various other alternatives were investigated and it was demonstrated that the amount of fish caught of legal size could be increased by about 23% and post-release mortality of undersized fish reduced by 50% through the introduction of a suit of restrictive measures. Randomly stratified underwater visual census (UVC) and controlled fishing were used to investigate the ichthyofauna and benthic community at protected and exploited sites in the study area. Resulting density and size data from 273 fishing sites and 177 point counts were analyzed using generalized linear models (GLMs). Fish communities were found to vary significantly, depending on the level of exploitation. Roman, the principle reef fish species targeted by the fishery had significantly higher densities within the protected parts of the study area (CPUE: 4.3 fish/anglerhour; UVC: 2.2 fish/point-count) as compared to the exploited part (CPUE: 3.4 fish/anglerhour; UVC: 1.8 fish/point-count), correlating strongly with the observed fishing effort. Also mean sizes were significantly higher in the protected area (299 mm from fishing survey and 233 mm from diving estimates) as compared to the exploited section (283 mm from fishing survey and 198 mm from diving estimates). Although other fish species also had significantly higher mean sizes at protected sites in most cases their densities were significantly lower. This suggests a top-down control of the fish community by the dominant predator (roman). The results of the UVC showed the diversity of the ichthyofauna to be significantly higher inside the protected area. Interestingly this did not apply to the results of the controlled fishing experiment where the diversity of fish in the catch was lower in the protected area - a result that may be explained by the selectivity of fishing for the most aggressive species – and a reminder of the limitations of controlled fishing experiments. Possibly the most important finding of the study revolved around the benthic community. These were significantly different at exploited and protected sites, with algae and crinoids more abundant at exploited sites. Crinoids are the principle food of roman and were low in abundance where roman abundances were high, suggesting that the dominant top predator reduced crinoids. Furthermore, it substantiates the correlation of roman abundance with fishing effort, since habitat preferences can be ruled out by the observed causal predator-prey distribution pattern. Low algae abundances at protected sites correlated with high strepie (Sarpa salpa) frequencies within the fish communities encountered there. Strepie, a shoaling and abundant benthic grazer, does not compete for food with roman, suggesting a high potential for coexistence of the two species. As expected, and found by other studies, life history traits of roman differed between protected and exploited sample-sites. With a significantly lower age-at-maturity and age-atsex- change, the exploited population showed a typical response to fishing effort. The sex ratio of this protogynous hermaphrodite was found to be sustained at healthy levels by phenotypic plasticity. However, one important additional factor was highlighted by the study; the average condition factor of the protected population was significantly lower (0.0283 g/cm³) compared to the exploited population (0.0295 g/cm³). This was probably due to the higher intra-specific competition for lower food abundance in the protected area. Interestingly the diving and fishing survey methods yielded similar mortality results for roman. Total mortality rate estimates derived from length frequency analysis from the diving and fishing survey were not different (0.32 and 0.29 y⁻¹, respectively) as were natural mortality rate estimates (0.24 and 0.19 y⁻¹, respectively). Natural mortality rate (M) estimates indicated by Pauly’s and Hoenig’s relationship were similar (0.25 and 0.23 y⁻¹, respectively). Detailed yield-per-recruit (Y/R) and spawner biomass-per-recruit (SB/R) analyses were presented for different levels of M, varying age-at-recruitment (tR) and fishing mortality (F). Current tR (7.60 y) and F (0.16 and 0.25 y⁻¹, from the diving and fishing dataset, respectively) suggests an optimal exploitation of the population in the exploited part of the study area. However, a separate SB/R analysis of the male part of the population showed their vulnerability to over-exploitation, even at reduced age-at-sex-change from fishing. There therefore remains a high risk of recruitment failure for the roman population. Of course MPAs can be used to measure stock status directly if the influence of factors such as cachability, habitat and sampling method on CPUE assessments can be limited or reduced. The experimental design in this study allowed for contemporary CPUE comparisons across the border of the Goukamma MPA. Results were similar to those obtained by the SB/R analyses. CPUE extrapolations therefore, using small MPAs, can provide reliable and consistent estimates, and offer a practical alternative to conventional assessment strategies. This study has highlighted the importance of ensuring a well structured and comprehensive survey design when undertaking a comparison of protected and exploited marine areas. The results provide a comprehensive framework for future management of the Goukamma MPA and other protected areas along the temperate coastline of South Africa.

- Description: Synthesis of fluorescent alloyed quantum dots (QDs) with unique optical properties suitable for a wide array of chemical, physical and biological applications is of research interest. In this work, highly luminescent and photostable alloyed quaternary CdSeTeS core QDs of two different sizes were fabricated via the organometallic hot-injection synthetic route. Characterization of the nanocrystals were performed using TEM, XRD, UV/vis and fluorescence spectrophotometric techniques. We have demonstrated in this work that the well fabricated alloyed quaternary CdSeTeS core QDs possess unique optical properties that are advantageous over conventional core/shell systems. Formation of the CdSeTeS/ZnS core/shell with the desired optical properties comes with a number of challenges, hence the advantages of the quaternary alloyed core over the core/shell QDs are (i) avoidance of the challenging process of determining the proper shell thickness which can provide the desired optical properties in the core/shell system and (ii) avoidance of the lattice-induced mismatch between the core and the shell material which can either lead to incomplete exciton confinement or dislocation at the core/shell interface.

Prime near-ring modules and their links with the generalised group near-ring

- Description: In view of the facts that the definition of a ring led to the definition of a near- ring, the definition of a ring module led to the definition of a near-ring module, prime rings resulted in investigations with respect to primeness in near-rings, one is naturally inclined to attempt to define the notion of a group near-ring seeing that the group ring had already been defined and investigated into by, interalia, Groenewald in [7] . However, in trying to define the group near-ring along the same lines as the group ring was defined, it was found that the resulting multiplication was, in general, not associative in the near-ring case due to the lack of one distributive property. In 1976, Meldrum [19] achieved success in defining the group near-ring. How- ever, in his definition, only distributively generated near-rings were considered and the distributive generators played a vital role in the construction. In 1989, Le Riche, Meldrum and van der Walt [17], adopted a similar approach to that which led to a successful and fruitful definition of matrix near-rings, and defined the group near-ring in a more general sense. In particular, they defined R[G], the group near-ring of a group G over a near-ring R, as a subnear-ring of M(RG), the near-ring of all mappings of the group RG into itself. More recently, Groenewald and Lee [14], further generalised the definition of R[G] to R[S : M], the generalised semigroup near-ring of a semigroup S over any faithful R-module M. Again, the natural thing to do would be to extend the results obtained for R[G] to R[S : M], and this they achieved with much success.
