Life history of the maritime platygastrid Echthrodesis lamorali Masner 1968 (Hymenoptera: Platygastridae: Scelioninae)

- Description: Echthrodesis lamorali Masner 1968 (Hymenoptera: Platygastridae, Scelioninae) is an intertidal parasitoid wasp that uses the eggs of the maritime spider, Desis formidabilis O.P. Cambridge 1890 (Araneae: Desidae), as a host. This species is one of only three known maritime parasitoids globally, and is the only known spider egg parasitoid that attacks its host within the intertidal region in southern Africa. Originally described from ‘The Island’, Kommetjie (Western Cape, South Africa), this shore was the only known locality of the species at the commencement of this thesis. Furthermore, the extent of the parasitism pressure the wasp exerts on D. formidabilis was largely unknown, along with its basic biology (drivers of its broad-scale and fine-scale distribution patterns; parasitism incidence; and sex ratios) and morphological and physiological adaptations for living within the frequently saltwater-inundated environment. This thesis unravelled these aspects, as well as experimentally provided data for many components of the life history of E. lamorali that had only been hypothesized by other authors, at a variety of scales, from the country-wide ecosystem, to single shores, and finally to the scale of the individual. While the distribution of E. lamorali was found to be much wider than previously thought, it remained restricted to the shores of the Cape Peninsula (Western Cape, South Africa). The host spiders were located throughout a much wider distributional range than the wasp, from East London in the east to the Peninsula, but some behavioural and morphological differences were found between those within and outside of the range of the parasitoid, suggesting range-limitation imposed by the host on E. lamorali. This limitation may be strengthened by the general lack of suitable shore types within the close vicinity of the Peninsula. Modelling using macro-climatic conditions suggested that maximum temperatures and humidities were also largely limiting to E. lamorali, although these patterns were not observable in the micro-climates in which the species survives. The wasp populations and spiders within the range of E. lamorali as identified in Chapter 2 were assessed to determine any preferences for local conditions, including location along the Peninsula, nesting sites and intertidal zones within single shores, using AICc modelling, which detected parasitism patterns in D. formidabilis and E. lamorali populations, as well as the sex ratios in the latter species. The models showed that the spider population size and distribution was more influenced by bottom-up factors such as abiotic components of the shore than by parasitism, which only showed density dependence with the host at certain scales. Both host and parasitoid populations illustrated a preference for the middle zone on single shores. Observed spider nest characteristics suggested opportunistic nesting behaviour in the species, although preference was shown for construction along an east-west orientation and in locations with low sun exposure. Along with larger population sizes on the west coast over the east coast (not reflected by E. lamorali), these observations suggest that D. formidabilis prefers cooler environments. Spider brood success was 50% in unparasitized egg-sacs, but this figure halved when E. lamorali gained access to the eggs (of which 100% within a single compartment were parasitized each time). Encapsulation of the embryo was found to be positively correlated with parasitism, indicating some form of host resistance. Resultant parasitoid broods illustrated a strong female bias in the species, as is common for this group of insects. The life history of E. lamorali was then assessed at a smaller scale, that of the individual. Scanning electron microscopy of whole E. lamorali specimens and light microscopy of sectioned specimens demonstrated no morphological adaptations in the trachea and spiracles to cope with saltwater inundation. On the other hand, respirometry experiments categorically demonstrated that the species copes with inundation through the formation of a physical gill over the full habitus, and the induction of a state of torpor to reduce metabolic needs, when submerged. This precludes the need for any further morphological adaptations. Determination of the wasp’s critical thermal tolerance illustrated a wide temperature range with a particularly cold lower limit of -1.1ºC ± 0.16, suggesting the presence of related genera or ancestors in much colder environments. With a much broader distribution than previously thought, and the inclusion of the distributional range of E. lamorali within the Table Mountain National Park, this species is being effectively conserved and managed through the umbrella-conservation of the park. Links to the host proved to vary at differing scales, proving the need for scale considerations to be included in other similar biological and ecological studies. Finally, the species showed physiological adaptation to its intertidal existence. Echthrodesis lamorali, the only discovered maritime spider egg parasitoid in Southern Africa, displayed unusual characteristics at every scale of its life history and as such, warrants further investigation.

- Description: Local, niche-based processes, which arise from the interplay between biotic interactions and abiotic constraints are considered to be important regulators of community structure. However, it is increasingly recognised that patterns of diversity can also be strongly influenced by dispersal-driven processes. While empirical research on the diversity of coral reef fishes on shallow tropical reefs has contributed greatly to the development of general concepts in ecology, there have been considerably fewer studies on the processes which shape the diversity of fish communities on shallow (10 - 30 m) and deep (30 - 75 m) rocky reefs. Consequently, it is less clear at which spatial scales niche partitioning and dispersal limitation contribute most strongly to the structure of reef-associated fish communities within rocky reef ecosystems. To address this caveat, research was conducted at four rocky reef complexes within the warm-temperate Agulhas Ecoregion, South Africa. The diversity of reef-associated fishes was sampled by baited remote underwater stereo-video systems (stereo-BRUVs) to incorporate the range of heterogeneous reef habitat in Tsitsikamma National Park Marine Protected Area (TNP MPA) and Algoa Bay (AB). To examine how niche-based and dispersal-driven processes influence patterns of diversity among species within the dominant family of resident fishes, the sparids (Sparidae), components of diversity were quantified at several spatial scales. Turnover in the number of species which locally co-occurred was found to be largely driven by the limited dispersal of species over hundreds of kilometres. When relative species abundances were taken into account, sparid communities were characterised by higher than expected rates of compositional turnover among local habitat patches separated by hundreds to thousands of metres of contiguous reef. Patterns of compositional turnover were associated with the spatial aggregation of conspecifics, particularly at scales which facilitate the post-settlement dispersal of fishes. Niche-based segregation of species along the depth gradient was found to be the primary driver of compositional turnover among both protected and exploited communities. However, spatial structuring within reefs, which was independent of variation in the environment, suggests that compositional differences among communities are also influenced by the limited post-settlement dispersal of resident fishes to adjacent areas during their ontogeny. Together, the results suggest that the diversity of reef-associated sparids is likely to depend both on an adequate diversity of suitable reef habitat and a sufficient degree of spatial connectivity to facilitate ontogenetic habitat shifts. Taxon-based descriptors of diversity do not adequately account for ecological difference among conspecifics within size-structured populations. To test whether differences in body size facilitated coexistence among sparid fishes, the number of species which coexisted at the local scale was related to variation in the size structure of communities. In communities which have been historically protected from fishing, local coexistence between a greater number of species was promoted by reduced levels of intraspecific variation in size of fishes. This suggests that, among species with similar trophic requirements, further niche segregation along a prey-size and body-size gradient is likely to mitigate the direct impacts of competition for shared food resources. Among exploited communities, size structure did not influence the number of species which coexisted at the local scale. This finding suggests that fishing-induced mortality of larger-bodied fishes is likely to remove some of the constraints to colonisation which arise from asymmetries in competitive fitness between small and large-bodied fishes. Together, these results highlight the importance of post-settlement processes and population size structure to the maintenance of reef-associated fish diversity within contiguous rocky reef habitats.

A community–wide trophic structure analysis in intertidal ecosystems on the south coast of South Africa

- Description: Coastal ecosystems are more than microhabitats for marine species. Acting as atmospheric carbon filters, species in coastal environments are directly and/or indirectly associated with transferring organic carbon to species at higher trophic levels. However, the progressing change in global climatic conditions has created the need to assess the consequences of the shifting conditions on both direct and indirect interactions of physical and biological parameters at species and/or community levels. From these perturbations, the effects of biotic homogenization on ecosystem functioning and resilience can also be realised. Herein, I discuss the effects of temperature, nutrients, biotic interactions and habitat characteristics on community dynamics within intertidal rock pool systems on the south coast of South Africa using complementary qualitative and quantitative analytical methods. Seasonality had a significant impact on rock pool species with changes in composition and higher richness in winter than summer. The first two axes of the Canonical Correspondence Analysis (CCA) of the plant and animal communities each explained ~20% of the relationship between physico-chemical parameters and biological variables. The CCA highlighted that seasonal shifts in chlorophyll-a, conductivity, salinity, water depth, surface area and substratum type indirectly influenced species composition. For example, pools with heterogenous substratum comprising a mixture of sand and rock exhibited higher species diversity than homogenously bedded pools. Furthermore, a Bayesian analysis of community structure based on stable isotope ratios was used to assess how trophic pathways of carbon and nitrogen elements reflected community composition and richness. Isotopic biplots showed an increase in food web size, food chain length and the trophic positions of fish and some gastropods in winter compared to summer. There was greater dietary overlap among species in larger pools. In addition, while isotopic nearest neighbour distance and species evenness also showed a positive increase with pool size in summer, the same metrics were almost constant across all pool sizes in winter. These changes in food web packing and species evenness suggest seasonal preferences or migration of species in summer from small pools to larger pools with stable physico-chemical parameters. Furthermore, the presence of fish was seen to promote trophic diversity within some pools. The results from laboratory microcosm grazing experiments demonstrated significant direct and indirect effects of temperature and nutrients within plankton communities. Copepod grazing had an indirect positive influence on phytoplankton biomass and size structure while the interactive effects of temperature and nutrients had contrasting effects on both phytoplankton communities and copepod biomass. Shifts in water chemistry and nutrient treatments were also observed in the presence of copepods. Phosphate addition had a recognisable impact on plankton communities. The presented synthesis of the literature mainly highlighted that positive effects at one trophic level do not always positively cascade into the next trophic level which is evidence of complex interactive biotic, habitat and water chemistry effects within these intertidal ecosystems. Thus, to further understand cascading effects or community structure functioning in general, there may be a need to incorporate and understand species functional traits and how they contribute to trophic diversity, community restructuring and functioning in coastal habitats.

The presented synthesis of the literature mainly highlighted that positive effects at one trophic level do not always positively cascade into the next trophic level which is evidence of complex interactive biotic, habitat and water chemistry effects within these intertidal ecosystems. Thus, to further understand cascading effects or community structure functioning in general, there may be a need to incorporate and understand species functional traits and how they contribute to trophic diversity, community restructuring and functioning in coastal habitats.

- Description: The thesis presented here is divided into two parts under a common theme that is the use of computer based tools, genomics, and in vitro experiments to develop innovative ways of tackling Human African Trypanosomiasis (HAT). Part I of this thesis focused on the human host genetic determinants while Part II focused on the discovery of novel chemotherapeutics against the parasite. Part I is further sub-divided into two parts: The first involves a Candidate Gene Association Study (CGAS) on an African population to identify genetic determinants associated with disease and/or susceptibility to HAT. The second involves studying the effects of missense Single Nucleotide Variants (SNVs) on protein structure, dynamics, and function using Macrophage Migration Inhibitory Factor (MIF) as a case study. Part II is also sub-divided into two parts: The first involves a computer based rational drug discovery of potential inhibitors against the Trypanosoma the folate pathway; particularly by targeting Trypanosoma brucei Pteridine Reductase (TbPTR1) which is an enzyme used by trypanosomes to overcome T. brucei Dihydrofolate Reductase (TbDHFR) inhibition. Lastly the derivation of CHARMM force-field parameters that can be used to accurately model the geometry and dynamics of the T. brucei Phosphodiesterase B1 enzyme (TbrPDEB1) bimetallic active site center. The derived parameters were then used in MD simulations to characterise protein-ligand residue interactions that are important in TbrPDEB1 inhibition with the goal of targeting the cyclic Adenosine Monophosphate (cAMP) signalling pathway. In the CGAS we were unable to detect any genetic associations in the Ugandan cohort analysed that passed correction for multiple testing in spite of the study being sufficiently powered. Additionally, our study found no association of the Apo lipoprotein 1 (APOL1) G2 allele association with protection against acute HAT that has been previously reported. Future investigations for example, Genome Wide Association Studies using larger samples sizes (>3000 cases and controls) are required. Macrophage migration inhibitory factor (MIF) is a cytokine that is important in both innate and adaptive immunity that has been shown to play a role in T. brucei pathogenicity using murine models. A total of 27 missense SNVs were modelled using homology modelling to create MIF protein mutants that were investigated using in silico effect prediction tools, molecular dynamics (MD), Principal Component Analysis (PCA), and Dynamic Residue Network (DRN) analysis. Our results demonstrate that mutations P2Q, I5M, P16Q, L23F, T24S, T31I, Y37H, H41P, M48V, P44L, G52C, S54R, I65M, I68T, S75F, N106S, and T113S caused significant conformational changes. Further, DRN analysis showed that residues P2, T31, Y37, G52, I65, I68, S75, N106, and T113S are part of a similar local residue interaction network with functional significance. These results show how polymorphisms such as missense SNVs can affect protein conformation, dynamics, and function. Trypanosomes are auxotrophic for folates and pterins but require them for survival. They scavenge them from their hosts. PTR1 is a multifunctional enzyme that is unique to trypanosomatids that reduces both pterins and folates. In the presence of DHFR inhibitors, PTR1 is over-expressed thus providing an escape from the effects of DHFR inhibition. Both TbPTR1 and TbDHFR are pharmacologically and genetically validated drug targets. In this study 5742 compounds were screened using molecular docking, and 13 promising binding modes were further analysed using MD simulations. The trajectories were analysed using RMSD, Rg, RMSF, PCA, Essential Dynamics Analysis (EDA), Molecular Mechanics Poisson–Boltzmann surface area (MM-PBSA) binding free energy calculations, and DRN analysis. The computational screening approach allowed us to identify five of the compounds, named RUBi004, RUBi007, RUBi014, RUBi016 and RUBi018 that exhibited antitrypanosomal growth activities against trypanosomes in culture with IC50 values of 12.5 ± 4.8 μM, 32.4 ± 4.2 μM, 5.9 ± 1.4 μM, 28.2 ± 3.3 μM, and 9.7 ± 2.1 μM, respectively. Further when used in combination with WR99210 a known TbDHFR inhibitor RUBi004, RUBi007, RUBi014 and RUBi018 showed antagonism while RUBi016 showed an additive effect. These results indicate that the four compounds might be competing with TbDHFR while RUBi016 might be more specific for TbPTR1. These compounds provide scaffolds that can be further optimised to improve their potency and specificity. Lastly, using a systematic approach we derived CHARMM force-field parameters to accurately describe the TbrPDEB1 bi-metal catalytic center. For dynamics, we employed mixed bonded and non-bonded approach. We optimised the structure using a two-layer QM/MM ONIOM (B3LYP/6-31(g): UFF). The TbrPDEB1 bi-metallic center bonds, angles, and dihedrals were parameterized by fitting the energy profiles from Potential Energy Surface (PES) scans to the CHARMM potential energy function. The parameters were validated by means of MD simulations and analysed using RMSD, Rg, RMSF, hydrogen bonding, bond/angle/dihedral evaluations, EDA, PCA, and DRN analysis. The force-field parameters were able to accurately reproduce the geometry and dynamics of the TbrPDEB1 bi-metal catalytic center during MD simulations. Molecular docking was used to identify 6 potential hits, that inhibited trypanosome growth in vitro. The derived force-field parameters were used to simulate the 6 protein-ligand complexes with the aim of elucidating crucial protein-ligand residue interactions. Using the most potent ligand RUBi022 that had an IC50 of 14.96 μM we were able to identify key residue interactions that can be of use in in silico prediction of potential TbrPDEB1 inhibitors. Overall we demonstrate how bioinformatics tools can complement current disease eradication strategies. Future work will focus on identifying variants identified in Genome Wide Association Studies and partnering with wet labs to carry out further enzyme-ligand activity relationship studies, structure determination or characterisation of appropriate protein-ligand complexes by crystallography, and site specific mutation studies

The bastards of Euripides: illegitimacy in the Hippolytus, the Andromache, and the Ion

Men with foreign mothers were denied any rights to the key institutions that conferred Athenian belonging, such as deme and phratry membership, as well as, of course, citizenship. When, however, the Peloponnesian War began in 431, the population of Athenian citizens was quickly diminished by military conflict and plague and they sought a solution to repopulate their numbers with as little change to the original law as possible. The result was an amendment in 429 allowing citizens with no living legitimate (γνήσιοι) heirs to legitimise their bastards (νόθοι) in their place. A year after this, Euripides wrote the Hippolytus, a play that deals very closely with the issues of bastardy, bastards’ place in the polis and the oikos, and their treatment by those who are legitimate. As the war went on, he proceeded to produce two other plays containing bastard characters, the Andromache (c.425) and the Ion (c.413), in which he similarly explored the consequences of illegitimacy. In all three plays his attitude towards bastards is overwhelmingly sympathetic and the way he chooses to present their situations suggests his disagreement with the arrogance and antipathy that continued to push many of these often very worthy individuals to the fringes of society.
