Testing potential groundwater reservoir connectivity using isotopes in the south-central Karoo region

- Description: Documenting areas with natural groundwater reservior connectivity using isotopes before the anticipated shale gas development in the Karoo Basin of South Africa could contribute to developing legislative framework for hydraulic fracturing. In this study, groundwater dynamics (primarily connectivity between old/deep and low temperature modern/shallow (<25°C) groundwater) are studied using isotopes (14C, δ18O-δ2H, 3H, and δ13C) in conjunction with geochemical parameters (sampling depth (masl) and (mbgl), temperature (°C), Electrical Conductivity (EC) (μS/m) and sustainable yield (l/s)). Previous groundwater studies conducted in the Karoo Basin suggest that 14C (pMC) has the least overlap among isotope signature constraints between the different aquifer/groundwater groups. The outcomes of 14C analysis for this study suggest that one groundwater sample is an old/deep groundwater sample (<53 pMC), and that three groundwater samples are composed of shallow/young groundwater mixed with old/deep groundwater (<74 pMC). These four relatively older samples have calculated 14C ages ≥ 1700 years and were collected from boreholes that are north-east of the Cape Mountains (~50 km). The position of these samples suggests that deep-seated faults within the Cape Mountains and the basement of the southern Karoo Basin act as preferential pathways for deep groundwater migration (as is consistent with existing deep geophysical data) to shallower depths (<60 mbgl) where it cools and/or mixes with low temperature groundwater (<25°C). Three more groundwater samples were found to match the relatively old calculated 14C ages (≥ 1700 years) of the groundwater samples collected close to the Cape Mountains even though they have modern 14C (pMC) concentrations (>74 pMC). This implies that adjusting the 14C content in Dissolved Inorganic Carbon (DIC) based on its dilution by 14C free carbonates is influential in controlling the mixed groundwater ages, and that relatively older groundwater occurs at shallow depths in other parts of the study area possibly due to linked fault systems between deep and shallow aquifers. δ18O-δ2H relationships for the sampled groundwater suggest that groundwater samples collected within the main drainage of the Great Fish River plot close to the Global Meteoric Water Line (GMWL) indicating that the recharge water to this groundwater does not experience significant evaporation. The average isotope composition of the recharging water for the all of the sampled groundwater is -7.90 ‰ and -46.72 ‰ for δ18O and δ2H, respectively. This result plots halfway between rainwater 18O-2H relationship lines for the Indian Ocean and the Atlantic Ocean. This suggests that the rainwater from which the sampled groundwater was derived from evolved from both the Indian and Atlantic Ocean waters.

Previously reported BODIPY dyes (4,4′-difluoro-1,7-tetramethyl-3,5-(2-dihydroxy)-2,6-diiodo-8-(4-bromo)-4-bora-3a,4a-diaza-s-indacene (5) and 4,4′-difluoro-1,7-tetramethyl-3,5-(2-dithiophene)-2,6-diiodo-8-(phenyl)-4-bora-3a,4a-diaza-s-indacene (6)) were also used. Pluronic® F-127 and cyclodextrins were used as solubilizing drug delivery agents for the synthesized BODIPY dyes. The encapsulation of BODIPY dyes with Pluronic® F-127 micelles improved the water solubility of the BODIPY 5. Further modification of Pluronic® F-127 by coating with folate-functionalized chitosan for targeted delivery of BODIPY 1c and 6 was explored. The BODIPY dyes and their encapsulation complexes exhibited significant inhibition of human MCF-7 breast cancer cell growth. When cyclodextrins were used as nanocarriers, the inclusion complexes of BODIPY 4c with mβCD were found to enhance the water-solubility of the dye. Greater photoinactivation of Staphylococcus aureus was observed for the inclusion complexes when compared to the effect of solutions of non-complexed BODIPY 4c. The cyclodextrin inclusion complexes of porphyrin 7b with mβCD were also found to enhance the water-solubility of 7b. When the photodynamic effect was evaluated, solutions of the porphyrin alone and their inclusion complexes were found to have significant photodynamic effects against human MCF-7 breast cancer cells.

Assessing the abundance of non-timber forest products in relation to forest succession on the Wild Coast, South Africa

- Description: The number of people in the Eastern Cape, South Africa, that are engaging in arable cropping has declined markedly over the last few decades. This is due to a number of factors such as a decrease in human capital because of migration of able-bodied people to urban areas, disinclination to participate in farming, raiding of crops by livestock and lack of equipment. This has resulted in abandoned croplands being invaded by trees and shrubs as the start of forest succession leading to a change in species composition and the ecosystem benefits reaped from these sites. Key amongst these benefits is a variety of non-timber forests products (NTFPs) which are an integral part of livelihoods in the area. The study was conducted in Willowvale, on the Wild Coast, South Africa. Aerial photographs were used to determine when cessation of cropping occurred in local fields and when revegetation began in order to determine the age of old fields. Botanical inventory and Braun-Blanquet scale were used to assess species richness, composition and abundance of vegetation in fields abandoned at different times. Focus groups were used to identify NTFPs found in these old fields, their uses as well as rank their importance to the local people. Results showed an increase in woody cover with time since field abandonment. Species richness also increased with age of the old field with approximately three species gained per decade. When species richness was disaggregated by growth forms, herbaceous plants were abundant in the early stages of succession, shrubs in the mature stages and trees increased steadily with time. A total of 177 species were recorded from 50 plots that were sampled during the ecological data collection. Of these, 70 species (39.6%) were identified by the focus group participants as NTFPs. The participants grouped the NTFPs into six categories namely: food, building, medicinal, craft, cultural and energy. There was an increase of richness of NTFPs with forest succession; however the proportion of NTFPs decreased with age suggesting an increase in non-useful species. This suggests that harvesting from plots of different ages would be the optimal way for local people to get access to a large variety of NTFPs.

Many digging and burrowing animals are then considered zoogeomorphic agents. While the significance of soil disturbing species is well established, geomorphic impacts are rarely quantified for rock transporting species. Chacma baboons (Papio ursinus, hereafter baboon), a widespread and abundant primate, have the potential to act as a zoogeomorphic agent through their purposeful rock displacement while foraging. With this study I assessed the role of baboons as rock rolling agents by demonstrating that baboons roll rocks to search for and feed on organisms beneath, quantifying the extent of this process, and establishing the preferences of baboons for rock features. Observations from a troop of wild baboons showed that rock rolling is an important component of the daily foraging routine of baboons, and confirmed that baboons roll rocks to feed on the organisms beneath. Baboon rock movement was extensive, with potentially tons of rock material moved across many hectares over one year in some habitats. The distance of this rock movement was influenced by a combination of rock mass, rock shape and the slope of the landscape. Baboons showed clear preferences for the rocks they rolled in terms of shape and size, with rock size being an important driver of baboon rock rolling. With this study I show that the chacma baboon is an important rock moving species, with the potential to impact a range of ecological and geological processes. As such, baboons may serve as a keystone species as they are the only species in this environment to intentionally move rocks in this way. However, because baboons are considered pests and are widely persecuted, their role in zoogeomorphic processes are vulnerable to being lost.

The development of high-throughput assays to screen for potential anticancer and antimalarial compounds that target ADP-ribosylation factor 6 and its signalling machineries

- Description: ADP-ribosylation factors (Arfs) are small GTP-binding proteins that cycle between active GTP-bound forms and inactive GDP-bound forms. GDP/GTP cycling is regulated by large families of guanine nucleotide exchange factors (GEFs) and GTPase activating proteins (GAPs). ArfGEFs activate Arfs by mediating the exchange of GDP for GTP, while ArfGAPs terminate Arf function by stimulating the hydrolysis of the terminal phosphate group of GTP. Arf6 is a major regulator of endocytic trafficking and reorganization of the actin cytoskeleton in eukaryotic organisms. Owing to its participation in wide range of fundamentally distinct cellular processes, Arf6 may be a drug target for cancer and malaria amongst other diseases. As with cancer cells, rapid growth and viability of eukaryotic pathogens likely places a heavy burden on their endocytic pathways and a critical reliance on Arf6 activity. A putative malarial homolog of Arf6 (PfArf6) localises to numerous puncta along the periphery of the parasite in the mature trophozoite life stage of the parasite (T. Swart, MSc dissertation). Owing to highly inefficient parasite transfection procedures and a relative shortage of well described and validated parasite organelle markers, the possible functions of PfArf6 were explored using HeLa cells as a surrogate model for parasites by fluorescence microscopy of cells transfected with GFP-tagged PfArf6. Partial co-localisation was observed with the mammalian markers HsArf6 and LC3, which suggested possible roles in Arf6-dependent endocytosis and autophagy, respectively. While these possible roles are currently under investigation in parasites, an overall long-term goal which was initiated in this study was to determine whether PfArf6 is a valid drug target. To chemically validate PfArf6 as a drug target, a potent inhibitor needs to be identified. This requires the development of assays that may be employed for high-throughput screening of compound libraries. To support this goal, a novel plate-based assay was developed using human Arf6. The assay relies on the selective binding of an Arf effector protein domain (GGA3) fused to glutathione-S-transferase (GST), to His-tagged Arf6 immobilised on a nickel-coated plate. The assay format was developed and could robustly distinguish HsArf6-GDP (inactive) from HsArf6-GTP (active). Furthermore, it could be employed to detect the deactivation of Arf6 by ArfGAP1-stimualted GTP hydrolysis, but not Arf6 activation by ARNO-stimulated GDP/GTP exchange (ARNO is an ArfGEF). The ArfGAP1 deactivation assay was chemically validated using a known ArfGAP inhibitor, QS11. An improved assay was developed that employs JIP4 as an Arf6-specific binding partner instead of GGA3. In addition to superior performance, the alternative assay format could potentially be exploited for cancer drug discovery, since Arf6-JIP4 interaction has been implicated in cancer cell invasion and metastasis. Both assays may be employed to explore alternative ArfGEFs and ArfGAPs that act on Arf6 and contribute to the advancement of cancer. In parallel experiments, where development of PfArf6 assays was the focus, several issues arose. Firstly, we could not prepare GDP- and GTP-bound forms of PfArf6 since EDTA-mediated nucleotide exchange appeared to irreversibly destabilise the protein. However, PfArf6 activation (i.e. the preparation of PfArf6-GTP) was possible when mediated by ARNO and assessed by tryptophan fluorescence kinetic assays, suggesting that PfArf6 may be expressed in GDP-bound form in E. coli. As with human Arf6, ARNO-mediated GDP/GTP exchange on PfArf6 was not detectable in the immobilised PfArf6-GGA interaction GST assay format. However, a more sensitive assay was developed which relies on the use of nickel-horseradish peroxidase to detect the binding of His-tagged PfArf6 to JIP4-GST immobilised on glutathione plates and could detect ARNO-mediated PfArf6 activation. Since we could not prepare PfArf6-GTP (that did not rely on the presence of the ArfGEF, ARNO), malarial ArfGAP deactivation studies were conducted using PfArf1 instead of PfArf6 in the GGA-GST interaction assay. Both PfArfGAP1and PfArfGAP2 stimulated GTP hydrolysis by PfArf1, but only the former was inhibited by the standard human ArfGAP inhibitor, QS11. The development of these simple, cost-effective assays can be used in the high-throughput screening of novel anticancer and antimalarial compounds that target Arf signalling machineries. In theory, the assay could be extended as a tool to identify novel inhibitors of the multitude of Arfs, ArfGEFs and ArfGAPs originating from any organism and hence has broad clinical significance.

ArfGEFs activate Arfs by mediating the exchange of GDP for GTP, while ArfGAPs terminate Arf function by stimulating the hydrolysis of the terminal phosphate group of GTP. Arf6 is a major regulator of endocytic trafficking and reorganization of the actin cytoskeleton in eukaryotic organisms. Owing to its participation in wide range of fundamentally distinct cellular processes, Arf6 may be a drug target for cancer and malaria amongst other diseases. As with cancer cells, rapid growth and viability of eukaryotic pathogens likely places a heavy burden on their endocytic pathways and a critical reliance on Arf6 activity. A putative malarial homolog of Arf6 (PfArf6) localises to numerous puncta along the periphery of the parasite in the mature trophozoite life stage of the parasite (T. Swart, MSc dissertation). Owing to highly inefficient parasite transfection procedures and a relative shortage of well described and validated parasite organelle markers, the possible functions of PfArf6 were explored using HeLa cells as a surrogate model for parasites by fluorescence microscopy of cells transfected with GFP-tagged PfArf6. Partial co-localisation was observed with the mammalian markers HsArf6 and LC3, which suggested possible roles in Arf6-dependent endocytosis and autophagy, respectively. While these possible roles are currently under investigation in parasites, an overall long-term goal which was initiated in this study was to determine whether PfArf6 is a valid drug target. To chemically validate PfArf6 as a drug target, a potent inhibitor needs to be identified. This requires the development of assays that may be employed for high-throughput screening of compound libraries. To support this goal, a novel plate-based assay was developed using human Arf6. The assay relies on the selective binding of an Arf effector protein domain (GGA3) fused to glutathione-S-transferase (GST), to His-tagged Arf6 immobilised on a nickel-coated plate. The assay format was developed and could robustly distinguish HsArf6-GDP (inactive) from HsArf6-GTP (active). Furthermore, it could be employed to detect the deactivation of Arf6 by ArfGAP1-stimualted GTP hydrolysis, but not Arf6 activation by ARNO-stimulated GDP/GTP exchange (ARNO is an ArfGEF). The ArfGAP1 deactivation assay was chemically validated using a known ArfGAP inhibitor, QS11. An improved assay was developed that employs JIP4 as an Arf6-specific binding partner instead of GGA3. In addition to superior performance, the alternative assay format could potentially be exploited for cancer drug discovery, since Arf6-JIP4 interaction has been implicated in cancer cell invasion and metastasis. Both assays may be employed to explore alternative ArfGEFs and ArfGAPs that act on Arf6 and contribute to the advancement of cancer. In parallel experiments, where development of PfArf6 assays was the focus, several issues arose. Firstly, we could not prepare GDP- and GTP-bound forms of PfArf6 since EDTA-mediated nucleotide exchange appeared to irreversibly destabilise the protein. However, PfArf6 activation (i.e. the preparation of PfArf6-GTP) was possible when mediated by ARNO and assessed by tryptophan fluorescence kinetic assays, suggesting that PfArf6 may be expressed in GDP-bound form in E. coli. As with human Arf6, ARNO-mediated GDP/GTP exchange on PfArf6 was not detectable in the immobilised PfArf6-GGA interaction GST assay format. However, a more sensitive assay was developed which relies on the use of nickel-horseradish peroxidase to detect the binding of His-tagged PfArf6 to JIP4-GST immobilised on glutathione plates and could detect ARNO-mediated PfArf6 activation. Since we could not prepare PfArf6-GTP (that did not rely on the presence of the ArfGEF, ARNO), malarial ArfGAP deactivation studies were conducted using PfArf1 instead of PfArf6 in the GGA-GST interaction assay. Both PfArfGAP1and PfArfGAP2 stimulated GTP hydrolysis by PfArf1, but only the former was inhibited by the standard human ArfGAP inhibitor, QS11. The development of these simple, cost-effective assays can be used in the high-throughput screening of novel anticancer and antimalarial compounds that target Arf signalling machineries. In theory, the assay could be extended as a tool to identify novel inhibitors of the multitude of Arfs, ArfGEFs and ArfGAPs originating from any organism and hence has broad clinical significance.

A 5kW DC power supply and igniter for the Xe-lamp was carefully selected since they provide necessary power for running the simulator. The simulator has the ability to be used in either horizontal or vertical position by adjusting the reflector. An automated control system capable of remotely controlling the operating mode of the simulator was built for this study, this system enables the simulator to be operated in either auto or manual modes. It also incorporates an irradiance, temperature, current and voltage feedback. The characterisation of the solar simulator was over a 2.1 m X 1.6 m test plane. The area under which the characterisation was carried out within the test plane is 110 cm x 129.5 cm. At the end of the steady state large area solar simulator characterisation, a class A spectral match, class A spatial uniformity, and a class B temporal instability was obtained

- Description: The black wildebeest Connochaetes gnou, a southern African endemic largely confined to the Grassland biome, was used as a model species to assess the response of a specialised grazer to grass availability, as an indicator of habitat quality. The occurrence of animals in low-quality habitats may have detrimental effects on population performance and persistence. Robust techniques are therefore required to assess the response of animals to varying habitat quality, to ensure sustainability of populations and species. Black wildebeest habitat use was assessed in relation to grass availability and visibility, and faecal analysis was used to estimate variation in diet composition and quality, parasite loads, and faecal pellet dimensions, across a grass gradient. Grass consumption, diet quality, and faecal pellet size and weight of black wildebeest increased with increasing grass availability. While black wildebeest consumed up to 55% browse at grass-poor sites, they consistently preferred grasses, potentially resulting in an increased intake of low-quality grasses at grass-poor sites. This, combined with the increased intake of indigestible fibres in browse, may explain the observed trends in diet quality, which in turn may explain variation in faecal pellet size and weight (indicators of body size and weight). Furthermore, black wildebeest population trends within the study area suggest that populations in grass-poor habitats, outside their natural distribution range, may exhibit reduced population performance. These findings suggest that grass availability may be a useful indicator of habitat quality for specialised grazers. The study also provided an opportunity to explore the utility of various diet assessment techniques for estimating herbivore diet composition and quality. Caution should be applied when interpreting and comparing estimates of diet composition and quality that were estimated using different techniques, because different techniques may yield different diet estimates. The study also suggests that black wildebeest may switch to C3 grasses in the winter (as indicated by isotope analysis).

Towards defining the tipping point of tolerance to CO2-induced ocean acidification for the growth, development and metabolism of larval dusky kob Argyrosomus japonicus (Pisces: Sciaenidae)

- Description: Increased CO2 production and the consequent ocean acidification (OA) have been identified as one of the greatest threats to both calcifying and non-calcifying marine organisms. Traditionally, marine fishes, as non-calcifying organisms, were considered to have a higher tolerance to near-future OA conditions owing to their well-developed ion regulatory mechanisms. However, recent studies provide evidence to suggest that they may not be as resilient to near-future OA conditions as previously thought. In addition, earlier life stages of marine fishes are thought to be less tolerant than juveniles and adults of the same species as they lack well-developed ion regulatory mechanisms for maintaining homeostasis. This study follows up on previous studies examining the effects of near-future OA on larval Argyrosomus japonicus, an estuarine-dependent marine fish species, in order to identify the tipping point of tolerance for the larvae of this species. These previous studies showed that elevated pCO2, predicted for the year 2100, had negative effects on growth, development and metabolism and ultimately, survival of larval A. japonicus from post-flexion stage. Larval A. japonicus in the present study were reared from egg up to 22 DAH (days after hatching) under three treatments. The three treatments, (pCO2 353 μatm; pH 8.03), (pCO2 451 μatm; pH 7.93) and (pCO2 602 μatm; pH 7.83) corresponded to levels predicted to occur in year 2050, 2068 and 2090 respectively under the Intergovernmental Panel on Climate Change (IPCC) Representative Concentration Pathways (IPCC RCP) 8.5 model. Size-at-hatch, growth, development and metabolic responses (standard and active metabolic rates and metabolic scope) were assessed and compared between the three treatments throughout the rearing period. Five earlier larval life stages (hatchling – flexion/post-flexion) were identified by the end of the experiment. There were no significant differences in size-at-hatch (P > 0.05), development or the active metabolic (P > 0.05) or metabolic scope (P > 0.05) of fish in the three treatments throughout the study. However, the standard metabolic rate was significantly higher in the year 2068 treatment but only at the flexion/post-flexion stage which could be attributed to differences in developmental rates (including the development of the gills) between the 2068 and the other two treatments. Overall, the metabolic scope was narrowest in the 2090 treatment, but varied according to life stage. Although not significantly different, metabolic scope in the 2090 treatment was noticeably lower at the flexion stage compared to the other two treatments, and the development appeared slower, suggesting that this could be the stage most prone to OA. The study concluded that, in isolation, OA levels predicted to occur between 2050 and 2090 will not negatively affect size-at-hatch, growth, development, and metabolic responses of larval A. japonicus up to 22 DAH (flexion/post-flexion stage). Taken together with the previous studies of the same species, the tipping point of tolerance (where negative impacts will begin) in larvae of the species appears to be between the years 2090 and 2100.

- Description: Galaxy kinematics is of crucial importance to understanding the structure, formation and evolution of galaxies. The studies of mass distributions giving rise to the missing mass problem, first raised by Zwicky (1933), give us an insight into dark matter distributions which are tightly linked to cosmology. Neutral hydrogen (H i) has been widely used as a tracer in the kinematic studies of galaxies. The Square Kilometre Array (SKA) and its precursors will produce large Hi datasets which will require kinematic modelling tools to extract kinematic parameters such as rotation curves. TiRiFiC (Józsa et al., 2007) is an example of such a tool for 3D kinematic modelling of resolved spectroscopic observations of rotating disks in terms of the tilted-ring model with varying complexities. TiRiFiC can be used to model a large number (20+) of parameters which are set in a configuration file (.def) for its execution. However, manually editing these parameters in a text editor is uncomfortable. - Description: Galaxy kinematics is of crucial importance to understanding the structure, formation and evolution of galaxies. The studies of mass distributions giving rise to the missing mass problem, first raised by Zwicky (1933), give us an insight into dark matter distributions which are tightly linked to cosmology. Neutral hydrogen (H i) has been widely used as a tracer in the kinematic studies of galaxies. The Square Kilometre Array (SKA) and its precursors will produce large Hi datasets which will require kinematic modelling tools to extract kinematic parameters such as rotation curves. TiRiFiC (Józsa et al., 2007) is an example of such a tool for 3D kinematic modelling of resolved spectroscopic observations of rotating disks in terms of the tilted-ring model with varying complexities. TiRiFiC can be used to model a large number (20+) of parameters which are set in a configuration file (.def) for its execution. However, manually editing these parameters in a text editor is uncomfortable. In this work, we present TiRiFiG, Tilted Ring Fitting GUI, which is the graphical user interface that provides an easy way for parameter inputs to be modified in an interactive manner.

- Description: Vulvovaginal candidiasis (VVC) is the second most common cause of vaginitis, affecting 75% of women of sexual maturity. The prescribed first line treatment involves the use of locally-acting imidazole creams. These conventional dosage forms possess limitations, such as leakage, messiness and low residence time at the site of application; all which promote poor patient adherence to pharmacotherapy. Poor adherence is then attributed to increased incidence of VVC reoccurrence and the emergence of Candida strains. It was, therefore, speculated that through the use of novel drug delivery systems (NDDS), the pharmacokinetic and antimicrobial characteristics of a model antifungal drug (miconazole nitrate [MNZ]) could be improved. Primary aim: To develop, optimise and characterise a mucoadhesive hydrogel incorporated with MNZ loaded solid lipid nanoparticles (MNZ-SLNs) for the intended treatment of VVC. This study was conducted in three phases, viz. pre-formulation studies, development, optimisation and characterisation of MNZ-SLNs, and the development and characterisation of MNZ-SLN-loaded thermoresponsive hydrogel. An alternative method for the quantification of MNZ was developed through the use of an octyl stationary phase. The method was deemed suitable for its intended use with a linear equation of y = 811214x + 67958 and a respective limit of quantitation (LoQ) and detection of 0.015 mg/ml and 0.052 mg/ml. Differential scanning calorimetry (DSC) studies suggested that cholesterol showed great promise of facilitating high drug entrapment efficiency (EE). MNZ-SLNs were prepared by means of a novel melt- emulsification sonication and low temperature solidification method and optimised statistically by a 13-run-two-factor central composite rotatable design (CCRD). The predicted optimisation parameters were 4% m/v lipid concentration and 260.94 sonication time. Optimal MNZ-SLN formulations were prepared and characterised by means of photon correlation spectroscopy (PCS), transmission electron microscopy (TEM) and centrifugation. PCS revealed uniform particles with a narrow polydispersity index (PDI) and a mean hydrodynamic diameter (z-avg.) of 73.03 nm and zeta potential (ZP) of 38.43 mV. Percent EE was calculated via an indirect method as 75.24%. Furthermore, the MNZ -SLNs were incorporated into a mucoadhesive thermo-responsive hydrogel with a sol-gel transition temperature of 33.33 ± 2.82 °C. In vitro drug release testing (IVDRT) was undertaken with the aid of a Franz diffusion vertical cell (FDVC) apparatus. A % cumulative drug release of 27.94% and 15.87% was obtained for MNZ- SLNs and MNZ-SLN hydrogels, respectively, after eight hours. The resultant data was fitted into various kinetic models with the aid of DDSolverTM (Microsoft Excel® add-ins, 2016) to evaluate which model attained the highest correlation co-efficient (r2). Both formulations attained high r2 of 0.9941 and 0.9945, respectively, with the Korsmeyer- Peppas mathematical model. A high diffusional exponent (n) of >1 was observed, suggesting a super case II drug release mechanism. Finally, a modified Kirby-Bauer disc diffusion assay was used for ascertaining Candida albicans susceptibility to the developed formulations. Controls in the form of unloaded preparations and a commercially available cream were used. MNZ-SLNs and MNZ-hydrogel demonstrated superior antifungal activity to the commercially available cream. These results indicate that the developed MNZ-SLNloaded hydrogel formulation with localised thermo-responsive effect may be a promising carrier for intravaginal delivery of MNZ in the treatment of VVC.

Evaluation of some Eastern beach bacteria for high activity laccase production

- Description: Laccases are multi-copper oxidases endowed with huge applicability and versatility. They are found in nature, fungi, insects, archaea and bacteria; however, there is a dearth of information regarding bacterial laccases. Thus, the search for novel bacterial laccases becomes crucial. Therefore, the broad aim of the study was the assessment of some bacteria on marine water isolated from Eastern beach for the production of high activity laccases. In this study, marine water samples obtained from the Eastern beach in East London were investigated for bacterial laccase-producing isolates. The samples were analysed using different microbiological media and varied substrates via qualitative methods. The isolates were tested for laccase activity using ABTS (2, 2’- azinobis 3-ethyl-benzothiazoline-6-sulphonate), as a substrate. The present study also dealt with the optimization of culture conditions for laccase production and characterization of laccase. A total of forty-eight (48) bacterial isolates were obtained, which were identified based on their morphological and cultural characteristics. Many of the isolates (42) were categorized as Gram positive and a few (6) as Gram negative upon subjecting to microscopic examination. Result showed that on average, laccase activity ranged from 5.33 – 6.5 U/L as demonstrated by three bacterial isolates (Bacillus sp. NFN1, Bacillus sp. NLN and Escherichia coli LO). Laccase production was highly enhanced by the supplementation with vanillic acid by Bacillus sp. strain NLN with yield of 15.83 ± 0.7 U/L, Bacillus sp. strain NFN1, 12.72 ± 0.21 U/L. However, Escherichia coli LO demonstrated enhanced laccase production with guaiacol (12.84 ± 1.12 U/L) followed by ferrulic acid (12.8 ± 0.36 U/L). While optimization results revealed that the laccase yield was enhanced under the following conditions: 72 h of incubation, pH 5, 0.5mg/L lactose as a carbon source, 1. 5 mg/L yeast extract as a nitrogen source as well as in the presence of corn stover and mandarin peels as lignocellulosic substrates depending on the bacteria.The time course and stability of laccase against temperature, pH, metal ions and organic solvents were investigated using previously described methods. In the findings obtained for the time course, the laccase activity ranged from 22.2- 23.98 U/L. In general, the optimum parameters for the optimum laccase activities depended on the bacterial isolates and the time of incubation and included 80 °C and 70 °C, pH 3 and 9 while, the thermal stability was over 100%. Overall, NaCl, ZnSO4, NiCl and 20% acetone demonstrated positive effect on the residual activity of the laccases of all the bacterial isolates (Bacillus sp. NFN1, Bacillus v sp. NLN and Escherichia coli LO). In conclusion the findings of the study, suggest that marine water of the Eastern beach is a rich source for laccase producing bacteria with potential of high activity.

Range degradation occurs because livestock select grazing based on the availability of resources such as water and forage material, their use of the landscape is non-uniform, consequently causing resource deterioration. Range management is thus necessary because communities depend on range condition for livestock productivity. However, precise quantification of livestock distribution within communal rangelands is lacking. In developed countries, Global Positioning Systems (GPS) collars have been used to monitor wildlife and domestic livestock in pastures and seem to have worked efficiently. However, in a developing country like South Africa, GPS technology to monitor animal behaviour has been used only for wildlife on privately owned land. The high costs of monitoring livestock herds in large open areas such as communal rangelands have resulted in little or no monitoring of domestic livestock using GPS technology. This study links monitored livestock distribution to physical landscape variables in Mgwalana, and uses the modelled relationship to predict livestock distribution in quaternary catchments, T12A and T35A-E. The research addresses the questions (1) where do livestock spend time in the wet and dry seasons? And (2) how can areas of potential livestock distribution be identified in other catchments where actual distribution is unknown? Livestock were tracked during the wet and dry seasons using GPS collars. The resulting distribution data is combined with selected physical landscape variables to identify selectivity. The GPS location data and the physical landscape variables are used to predict potential livestock distribution where distribution is unknown in quaternary catchments (T12A and T35A-E). The ArcGIS Predictive Analysis Tool (PAT) was used to extract the selected landscape variable ranges based on the GPS location data and identify areas with the same conditions in the quaternary catchments were subsequently selected. The key findings are that livestock prefer accessible areas with gentle terrain near water sources, avoiding south-facing slopes which receive less solar radiation and tend to be cooler. Livestock are attracted to vegetation in riparian zones. Rural communal lands are dominated by poverty, and land-based livelihood strategies can potentially contribute to the well-being of the community. Therefore, understanding livestock distribution can contribute to a rangeland management strategy aimed at improving range condition which could increase livestock productivity and contribute to the livelihoods of local people.

- Description: There has been a significant increase in the prevalence of Ransomware attacks in the preceding four years to date. This indicates that the battle has not yet been won defending against this class of malware. This research proposes that by identifying the similarities within the operational framework of Ransomware strains, a better overall understanding of their operation and function can be achieved. This, in turn, will aid in a quicker response to future attacks. With the average Ransomware attack taking two hours to be identified, it shows that there is not yet a clear understanding as to why these attacks are so successful. Research into Ransomware is limited by what is currently known on the topic. Due to the limitations of the research the decision was taken to only examined three samples of Ransomware from different families. This was decided due to the complexities and comprehensive nature of the research. The in depth nature of the research and the time constraints associated with it did not allow for proof of concept of this framework to be tested on more than three families, but the exploratory work was promising and should be further explored in future research. The aim of the research is to follow the Hybrid-Malware analysis framework which consists of both static and the dynamic analysis phases, in addition to the digital forensic examination of the infected system. This allows for signature-based findings, along with behavioural and forensic findings all in one. This information allows for a better understanding of how this malware is designed and how it infects and remains persistent on a system. The operating system which has been chosen is the Microsoft Window 7 operating system which is still utilised by a significant proportion of Windows users especially in the corporate environment. - Description: There has been a significant increase in the prevalence of Ransomware attacks in the preceding four years to date. This indicates that the battle has not yet been won defending against this class of malware. This research proposes that by identifying the similarities within the operational framework of Ransomware strains, a better overall understanding of their operation and function can be achieved. This, in turn, will aid in a quicker response to future attacks. With the average Ransomware attack taking two hours to be identified, it shows that there is not yet a clear understanding as to why these attacks are so successful. Research into Ransomware is limited by what is currently known on the topic. Due to the limitations of the research the decision was taken to only examined three samples of Ransomware from different families. This was decided due to the complexities and comprehensive nature of the research. The in depth nature of the research and the time constraints associated with it did not allow for proof of concept of this framework to be tested on more than three families, but the exploratory work was promising and should be further explored in future research. The aim of the research is to follow the Hybrid-Malware analysis framework which consists of both static and the dynamic analysis phases, in addition to the digital forensic examination of the infected system. This allows for signature-based findings, along with behavioural and forensic findings all in one. This information allows for a better understanding of how this malware is designed and how it infects and remains persistent on a system. The operating system which has been chosen is the Microsoft Window 7 operating system which is still utilised by a significant proportion of Windows users especially in the corporate environment. Postberg is a small (1800 ha) fenced and isolated section of the park which was historically used for agriculture (livestock grazing and some cultivation) and later large wild ungulate species were re-introduced and kept at high densities. The perception of a lower abundance of small antelope has been attributed to predation by a mesopredator (Caracal caracal), however interspecific competition and habitat quality is also known to influence species abundance. Therefore, I aimed to explore the potential mechanisms of small antelope occurrence in the region and how this might differ across three sites with different management practices. Using 18 camera traps, I documented the occurrence of small, medium and large ungulates and caracal. My study spanned across three areas that each represented different forms of management practice with regards to fencing, and stocking rates of managed ungulate species. I made use of single-season, single-species occupancy models in R to assess occupancy of small antelope and caracal and I used the abundance induced heterogeneity model to estimate abundance of managed ungulates. I employed the single-season, two-species occupancy model in PRESENCE to explore species co-occurrence and interactions. Activity patterns and temporal overlap between managed ungulates, small antelope and caracal were assessed using the overlap and activity packages in R. Vegetation height appears to be an important driver of common duiker occupancy. Fallow lands were strongly favoured by managed ungulates suggesting that they may be utilising these patches for foraging. Small antelope occupancy was highest outside of the park and caracal detections were lowest outside of the park. The low detection of caracal across all areas, along with the known diet of caracals, suggests that predation is not likely the driver of small antelope occurrence. Our data suggest that co-occurrence between small antelope and managed ungulates is high and that these sympatric species have probably partitioned food resources. I found that small antelope were mostly crepuscular, managed ungulates more diurnal while caracal were primarily nocturnal. There was a high overlap between small antelope and managed ungulate activity while overlap between caracal and small antelope indicates some temporal partitioning. Overall I found some effects of inter-specific interactions at the local scale. There was, however, no consistent pattern across the areas which, in line with literature, suggests large scale ecological trends are difficult to detect at local scales. Due to the heterogeneity of the region’s vegetation, coupled with the small size of the biome and extensive fragmentation by land use, there are few areas which adequately represent the biome to test how large ungulates would utilise the area at a large scale. This has important implications for the management of small protected areas in the region who are mandated to restore these areas to their historical and natural function. The ability of conservation managers to meet objectives of restoring parks to their historical function, and maintaining these systems as such, may be questioned if our protected areas are not meeting the spatial requirements of re-introduced species.

Triggering biodegradation of low-density polyethylene films containing biobased additives for ecological applications

- Description: The aims of the present study are focused on the investigation of low-density polyethylene (LDPE) films that contain biobased pro-oxidizing additives (CSIR1% and CSIR3% (w/w)) for environmental degradation in different abiotic and biotic conditions in comparison to non-biodegradable commercially available Pick n Pay (PnP) PE grocery bags. In this project, a biobased pro-oxidant additive master batch was prepared in a heat kneader mixer. A mixture of biobased radical reaction initiators and natural polymers were melt processed as a master batch. The biobased pro-oxidant additive master batch CSIR1% and CSIR3% and LDPE components were melt-extruded to form biobased pro-oxidant additive LDPE pellets using a twin screw melt extruder. The pelletized biobased pro-oxidant additive LDPE was blown into a 25 -27 μm thick film using a melt blower machine. The LDPE containing biobased pro-oxidant additive CSIR 1% and 3% test samples and the PnP polyethylene carrier bags were submitted to thermal oxidizing test conditions in a 70°C air ventilated oven and direct sunlight (photo oxidation) for a period of six months (180 days). The thermal and photo-oxidized LDPE film test samples were further subjected to biotic degradation tests in aqueous, soil and compost environments for varying periods of 180 days to 263 days in biodegradation evaluation studies. The oxidation degradation rates of the test samples were monitored and determined by evaluating carbonyl index (COi) using FT-IR spectroscopy; molecular weight determination and distribution of the test materials were analyzed by Gel Permeation Chromatography (GPC); compounds analysis was done by GC-MS; percentage crystallinity (Xc%) was quantified by DSC; thermal stability by TGA and morphological surfaces were examined by SEM analytical techniques. Biodegradation tests simulating marine salt water, burial in soil and compost conditioning methods were used to determine the “potential biodegradability” of the thermally and photo-oxidized test samples after the oxidation period. The oxidation extent and rate of LDPE films containing CSIR3% biobased additives was higher than that of LDPE films containing CSIR1% biobased additives. GPC molecular weight determination and distribution results showed a decrease for all the test samples exposed to oxidation. The molecular weight of LDPE films containing CSIR1% biobased additives decreased from 404K Mw to 111K Mw for sunlight oxidized samples and to 16KMw for the thermally oxidized LDPE samples after 200 days of oxidation exposure. Molecular weight of LDPE films containing CSIR3% biobased additives showed the most reduction from 293K Mw to 22K Mw for sunlight oxidized samples and to 2K Mw for thermally oxidized samples after 100 days of oxidation exposure. DSC analysis showed that crystallinity degree decreased after exposure to thermal and photo-oxidation. TGA results showed a reduction of initial degradation temperature by almost half compared to zero-days untreated CSIR3% samples, with higher degree temperatures observed in samples exposed to thermal oxidation than those exposed to photo-oxidation. GC-MS revealed peaks of carbonyls such as alcohols, aldehydes, ketones, carboxylic and anionic acids, and very short chain alkenes and alkanes. The SEM showed heterogeneous morphological modifications in surfaces of samples even though they were not severe. After 172 days the oxidized LDPE samples containing CSIR3% biobased additives, were investigated for potential biodegradation in aqueous, soil and composting environments. Thermally oxidized and photo-oxidized CSIR3% samples showed a mineralization degree of 10.4% and 10.7% respectively, when oxidized in 181 days aqueous biodegradation, 20% and 7.7% respectively, when oxidized in 233 days of soil burial, and 52.6% and 62% respectively, oxidized in 263 days of compost. The obtained results confirmed the abiotic oxidation step as the initiation step for PE degradation, succeeded by assimilation, by action of microorganisms (ultimate biodegradation), of lower weight molecular compounds of oxidized LDPE samples in aqueous medium, soil and composting conditions to final end products of CO2, H2O and new microbial cell biomass.

The effect of bait on fine-scale habitat associations of reef fish investigated with remote underwater video systems

- Description: Establishing the associations between fish and their habitats can aid in the monitoring of fish stocks and the design of effective marine protected areas (MPAs). Baited remote underwater stereo-video systems (stereo-BRUVs) are now commonly used to asses fish populations. The habitats seen in the video footage of stereo-BRUVs can be used to link fish fauna to preferred habitat types. However, the application of bait potentially attracts fish from surrounding habitats, and might result in a biased understanding of fish–habitat associations. A field study was conducted in the Tsitsikamma National Park MPA to determine the effect of bait on fine-scale fish–habitat associations, using remote photographic and video methods. The study was conducted over the summer season of 2015 and 2016. Data were collected within a 1x1 km shallow (9–44 m) reef complex. Within the sampling area, 944 photo-quadrats of the macrobenthos were taken 30 m apart by means of a drop camera. By separating the macrobenthos into broad taxonomic groups, five habitat types were identified, namely Shallow Sand, Shallow Reef, Deep Reef, Deep Sand and Patch Reef. The results show that even on a fine scale, depth is an important predictor of macrobenthic distribution and assemblage structure. Baited (stereo-BRUVs) and unbaited (stereo-RUVs) surveys were then conducted to sample the fish community in the same area during the period under study. Higher abundances of fish were observed in reef than in sandy habitats, and bait was seen to have a positive effect on species richness and fish abundance. When comparing habitats, fish abundance and composition on reef habitats were significantly different from sand habitats. This was observed in both the stereo-RUVs and stereo-BRUVs methods. High counts of roman (Chrysoblephus laticeps), fransmadam (Boopsoidea inornata) and steentjie (Spondyliosoma emarginatum) in reef habitats were contrasted by high counts of white sea catfish (Galeichthys feliceps), evil-eye puffer (Amblyrhynchotes honckenii) and lesser guitarfish (Rhinecanthus annulatus) in sandy habitats. Overall, the underlying patterns in fish diversity recorded with the two video methods were generally comparable. However, stereo-RUVs appeared to be unable to detect species that were present in sand habitats, while stereo-BRUVs increased the number and abundance of species recorded in all habitat types. In the stereo-RUVs footage, differences between reef habitats were dampened by the presence of highly abundant fish species. In the stereo-BRUVs footage, although bait appeared to have an effect on the observed fish assemblage, this manifested in an increase in species richness, higher fish abundances and a better overall ability to detect fish–habitat relationships. As such, stereo-BRUVs are considered a robust, effective and recommended method for detecting fish–habitat relationships, even over a fine scale.

- Description: Four different techniques to make taxonomic decisions concerning different species in Scarabaeinae are being investigated. Firstly, I made measurements of the body dimensions which are plotted on a two dimensional graph. This method is successfully used to erect one new species, Copris crassus Deschodt and Davis, 2015, and to establish the synonymy of Copris bihamatus Balthasar, 1965 with Copris fidius (Olivier, 1789). Thereafter the classical or traditional comparative method is used to propose seven new species Scarabaeolus soutpansbergensis (Deschodt and Davis 2015), Scarabaeolus megaparvulus (Davis and Deschodt 2015), Scarabaeolus niemandi (Deschodt and Davis 2015), Scarabaeolus carniphilus (Davis and Deschodt 2015), Scarabaeolus ermienae (Deschodt and Davis 2015), Scarabaeolus planipennis (Davis and Deschodt 2015) and Scarabaeolus afronitidus (Davis and Deschodt 2015) and formally synonymise Scarabaeolus vansoni (Ferreira, 1958) with Scarabaeolus lucidulus (Boheman, 1860) and Scarabaeolus xavieri (Ferreira, 1968) with Scarabaeolus andreaei (zur Strassen, 1963). Morphometric measurements of external structures of a group of flightless relict beetles in the tribe Canthonini are used to compile a nexus file which is analysed with computer software. The interpretation of these results is used here to support the erection of a new genus Drogo Deschodt, Davis & Scholtz 2016, Lastly I analysed the DNA sequences of specimens from different species belonging to a species complex in the genus Epirinus Reiche, 1841 occurring over a wide geographic range. These sequences are used together with external morphological characters to propose the synonymy of Epirinus hluhluwensis Medina & Scholtz 2005 and Epirinus ngomae Medina & Scholtz 2005 with Epirinus davisi Scholtz & Howden 1987.

- Description: Four different techniques to make taxonomic decisions concerning different species in Scarabaeinae are being investigated. Firstly, I made measurements of the body dimensions which are plotted on a two dimensional graph. This method is successfully used to erect one new species, Copris crassus Deschodt and Davis, 2015, and to establish the synonymy of Copris bihamatus Balthasar, 1965 with Copris fidius (Olivier, 1789). Thereafter the classical or traditional comparative method is used to propose seven new species Scarabaeolus soutpansbergensis (Deschodt and Davis 2015), Scarabaeolus megaparvulus (Davis and Deschodt 2015), Scarabaeolus niemandi (Deschodt and Davis 2015), Scarabaeolus carniphilus (Davis and Deschodt 2015), Scarabaeolus ermienae (Deschodt and Davis 2015), Scarabaeolus planipennis (Davis and Deschodt 2015) and Scarabaeolus afronitidus (Davis and Deschodt 2015) and formally synonymise Scarabaeolus vansoni (Ferreira, 1958) with Scarabaeolus lucidulus (Boheman, 1860) and Scarabaeolus xavieri (Ferreira, 1968) with Scarabaeolus andreaei (zur Strassen, 1963).
